It IS a city centre - the western one. The zoo sits at Zoologischer Garten station (S-Bahn, U2, U9, regional trains, buses), steps from the Ku'damm and the Kaiser Wilhelm Memorial Church. From Mitte it's about 15 minutes by S-Bahn. No taxi required, ever.
Weekday mornings outside school holidays, and rainy days generally - much of the zoo (and all of the aquarium) works fine in bad weather. Weekends and Berlin school breaks bring the crowds; if you must come then, be at the gate for opening and do the headline houses first.
